Linguists are now even suggesting that Proto Cushitic is older than 6000 BCE because pastoral related loanwords that are of proto North Cushitic origin (Proto Beja) are found in ancient Sudanic (Nilo-Saharan languages). So wether you like it or not Cushitic is indigenous to northeast Africa and Horn of Africa. Proto Berber and Proto Egyptian was also spoken in this area specifically northeast Africa.

Afrasan languages ("Afro-Asiatic") were spoken in the Nile valley before the first Nilo-Saharan speakers arrived and there's no trace of Khoisan speakers.
