Prophet Muhammad invited a non-Muslim called Quzman in the Battle of Uhud. The prophet also accepted the Jews of Khaybar for military alliance. Also numerous Islamic caliphates of the past made military alliances with non-Muslim entities. Aslong as it is for the sake of Islam and protecting Muslims it is fine. In this case the Somali government is protecting it's Muslim population from the khawaarij.

The khaawarij are the biggest enemies of Islam, a khawaaij is more threat to Islam than a non-Muslim.

Maybe, maybe not, but there are hundreds of intelligence agencies monitoring Muslim majority sites and are very keen on catching suspected sympathizers of so called terrorists.

Questions like that are exactly setting you up for being on their radar

Their initial agreement was to fight alongside the Somali government to protect the Muslim population, if one or two of their soldiers did something outside the agreement then those suspected soldiers should be prosecuted. :|

But what can the intelligence agencies do if a silent majority (hundreds millions of Muslims) support ISIS? There are also millions of non-Muslims who are rooting for ISIS, 'cause they're sick of the status quo of cadaans dominating and monopolizing the world. I wouldn't be surprised if there are thousands of non-Muslims who are helping ISIS in one way or another.
