The British felt that south Sudan was in no way shape or form ready to be an independent state running its own affairs. All of the British resources and expertise went to north Sudan with very little going to South Sudan. This is not really because the north Sudanis were kissing British asses but because the British didn't really have any power in south Sudan until the 1920s. So, Northern Sudanis got more help establishing their administration and their political structure was better.
