I think there are two reasons, the first being this deal was done by farah abdulqadir and sharif hassan with the mediation of jawari
Farah abdulqadir only cares about reaching agreement to gain to some westren financial aid, he's the main thinker and the strategist of the regime
The second factor is as a politician he plays what they call monawaraat siyasia, he knows a big clan will be against him in the parliament besides this agreement was reached with one side of the 6 camp(geesey) while baydhabo media and madoobe noonow are against it so he's also afraid of their reactions

Somalia: Interior Minister Godah opposes ‘Baidoa agreement’

MOGADISHU, Somalia June 24, 2013 (Garowe Online)-Federal Government of Somalia's Minister of Internal Affairs Abdullahi Godah Barre has expressed his view over Monday's agreement between two Baidoa rival factions, Garowe Online reports.
Reacting to the proposed interim administration of South West State, Barre disgraced the agreement as ‘nonexistent', disclosing that some of the regions included in the consensus on the long running feud remain under the control of Al Qaeda linked Al Shabaab group.
"Ministry of Interior is tasked with coordinating the process of [federalism] and how the regions would absorb into one another," Godah said in an interview with BBC Somali Service.
"Federal Government previously recognized one state which still faces some challenges," he added.
The remarks by Godah deals blow to President Hassan Sheikh Mohamud who alongside Prime Minister Abdiweli Sheikh Ahmed Mohamed and Parliament Speaker Mohamed Sheikh Osman Jawari yesterday witnessed the bilateral agreement at Villa Somalia Presidential Compound.
Baidoa, 256km northwest of Mogadishu has been a spot for rallies and parallel regional conferences over the last few months.
On 3rd of March, a controversial election that crowned Madobe Nunow, former Member of Parliament and Information Minister faced tough opposition from Federal Government of Somalia and Jubaland administration.
Organizers within the previous regional conference absorbed Gedo, Lower Jubba and Middle Jubba regions into southwest state map in a bid to breach Jubba agreement which was signed in Ethiopian capital of Addis Ababa in August 2013 under the auspices of IGAD by Mogadishu-based Federal Government and Jubaland.
